I have a 3-day course of trimethoprim and 200 mg twice daily. They made me feel very bad. How long after the last dose will remain in my system and you reduce the side effects.

Typically 24-48 hours after the last dose. Make sure you discuss with your doctor or any harmful side effects of pills that you prescribe to their files to another antibiotic in the future, if possible, be implemented.
Are you sure it was not their disease (infection of the urinary tract, or have been prescribed for) you feel bad?
